What is the difference (if any) between using the subs LFE or inline with the mains? For either HT or music.

That is, its DSP setup. In some cases if you select the "Large" setting for you front speakers you will only get output from the sub from the " .1 ", (LFE), channel of 5.1 channel input (Dolby Digital or DTS). In these cases the sub basically doesn't work for stereo music.

However receivers with better "bass management" might utilize the sub for stereo too, at least if you select "Small" for you front speakers: you might also have the option to select the main/sub cross-over frequency, (80Hz or lower is better unless you have very small fronts).

A compromise that ensures the full utilization of the sub for stereo, is to connect your front speakers to the sub's high-level outputs; at the same time, be sure to select the "Large" setting for you fronts and "None" for the sub. But, again, it's not clear whether your receiver will utilize LFE, " .1 " signal in this case.
