Couple of questions:
1) Can I put something on top of my receiver (PS2) or will it get too hot?
2) What is the best way to listen to music and movies with two fronts and a center channel? (what mode)
Thanks.

1) I really don't reccomend it, the receiver will over heat earlier and you may damage it.
2) two channel stereo. And this is the same even if you have all your speakers. You could experiment with pro-logic II but IMO it sounds best in 2 channel stereo because that's how it was recorded. If you buy SACD's and DVD-A's or dolby digital and DTS music, use all your speakers.

So I shouldn't use the center channel even when watching movies?

Never put anything on top of an amp/receiver. Most need 6-8" of airspace above just for heat dissipation.
As for your 2nd question, just use your ears. The "best way" is whatever sounds best to you. Try every available option/DSP on your
receiver and see what sounds best to you. No one here can answer that question.
I prefer stereo when listening to music and watching TV. I prefer DTS when watching movies in surround.
